Is it possible to add on some personal activities outside the tour schedule, like bungee jumping in Nusa Penida or riding ATVs?

For the ATV, that's definitely doable when the group is in Ubud. As for Nusa Penida, timing might be a bit tight since it's a full-day trip. If you're keen on doing bungee jumping there, it would likely mean missing out on some of main itinerary for that day. Nusa Penida is quite spread out, and the key spots are far from each other, so travel time between locations can be significant.

Is any of this feasible? I would love a tour to take care of everything (including transport from the 13th to hotel) I also have the requirements of a private room in the hotel, and halal food. Ideally I'd like to pay for the tour upfront and nothing once there.

The route was well-planned, the places I visited were breathtaking, and the people I met along the way made the journey even more special.   From what I heard, it's easy to get taxi from the lunch place, however it's not easy to find it outside that area. So what you can do is maybe get that taxi to wait or negotiate some price to also take you back to Kelingking beach.

The final payment will be automatically charged to your credit card on the designated due date. The final payment of the remaining balance is required at least 65 days prior to the departure date of your tour. TourRadar never charges you a booking fee and will charge you in the stated currency.
